All I can think is... Maybe you need to hire a competent person to install your levers for you. Any and all of the stuff he has listed, is like a 10-20 minute installation each.

I'd imagine if he was asking $4999, he'd take less. I think at five grand it's the lowest priced 2006+ R6 within an hour of me. I think $4500 would be fair, but I think it may be smart to wait and see.
Don't stress about getting this exact bike here and now, unless you are truly ape shit over it. Even if you live in an area where deals are rare to be had, good things do come along. Even if you do need to take a few three+ hour trips to get a deal, it can really be worth it.
I would say its worth maybe 4500. Around here 08's with the same mods are going for 5-5500
