Aftermarket clip ons allow you to adjust the degree that the bars are, meaning you can open them up for a wider position, or a narrower one. They can allow you to rotate the grips either closer of further from the rider, to allow for a more personalized fit. Some clip ons have a softer down angle, which can make the riding position more comfortable, and some are "riser" clip ons which can rise the actual height of the handlebars, again making for a more comfortable riding position.
The factory clip ons have no adjustment whatsoever, and replacing them costs around $100 a side. When they do need to be replaced, you need to remove the top triple tree, and it can be time consuming.
On Aftermarket clip ons, the tubes of them are cheap to replace (usually $20 a pair) and can be done very quickly.
