Hi I am going to install the m4 street slayer exhaust on my 2016 r6 and wanted to know if it will mount directly to the existing muffler box? I did not get the y pipe.

I think you can but will be a lot cleaner with the y-pipe. Watch STG install the slipon & y-pipe.
