How do I know if my exhaust manifold is aftermarket?

First post so go easy on me boys. Bought a 2009 r6s last year without much bike knowledge. It had a yoshimura muffler cut in half (Race TRS SO SS-CF-SS).

The muffler actually fell off a few months ago when I did a pull so I've been looking to buy a new one (it was at night and I couldn't find it after going back for it). I've narrowed down my choices to m4, skorpion, or coffman, all short slip-ons. If my headers end up being yoshimura, would a different branded muffler ruin the bike? I do plan on getting a tune eventually as well.

I'll try and post pictures of the headers tomorrow

If the headers are Yoshimura, using another brand slip-on won’t ruin the bike, but most likely won’t fit. An easy way to tell if the readers are Yoshimura is to look for springs on the headers. Aftermarket headers are put together in segments and tensioned with springs. Factory headers are one piece, and usually have a catalytic converter built in.

Does it matter where the springs are? Below where the muffler there is a pipe that makes a connection to the header right below the right (rider's) footpeg and is held via tube clamp and spring.

Are there any springs at the flanges which bolt the headers to the heads?

No springs near the heads.

I can't post pictures yet, so here's a link to what they look like:

Those look like factory headers. You most likely have a slip-on, so if you get another brand slip-on, it should be sized for those headers.
