I have an '07 R6 and am changing the front and rear sprockets, making the front sprocket one tooth smaller (1 down), and the rear larger by two teeth (2 up). Can I still, or can the engine comfortabley handle the increased rpm's crusing on the highway at 85-90mph?

yes you will be completely fine going 85-90 mph, you will be able to get up to much higher speeds than that with -1 +2. the only differance is that rpm's / engine will rev slightly higher and top speed will drop a little.
