I'm at a bit of a loss of what to try next so I'm hoping someone can help.
I just rebuilt my 2008 R6 (installed new rings and everything else along the way). I have everything back installed and now I can't get it to start. It will crank, but I haven't heard any sign of detonation or spark.

I'm getting the following codes:
  • 12 - Crankshaft position sensor
    • I checked everything and it looks to be operating correctly. The resistance on the sensor is within spec
  • 35 & 35 - Open circuit detected in the primary lead of the cylinder #2 and #3 ignition coil.
    • Again, I checked the resistance on the coils and everything seemed fine.
    • I replaced the wiring harness for this and still have the same issue.
Both of these errors would cause the ecu to not provide spark and not to start.

Does anyone have any ideas of what could be the issue?

If you can, borrow a known good ECU from a running bike and swap it in and see what happens. Those codes for no visible reason is odd and makes me think maybe the ECU got shorted out while you were putting the bike back together.
If that checks out, best to double check your work, make sure all of the harness is plugged in all and secure. If you have a PC or Bazzaz on the bike take it out of the loop and retry.

I'm an idiot. I had the crankshaft position sensor installed upside down. Problem is fixed and the engine runs
