I just got my 07 R6S out of the shop after a valve adjustment. I first started it and it idled ok. Once I got half way home it started idling at 4000 rpms.

The throttle seamed ok. I twisted it forward to make sure it wasn't sticking and still high idle.

I reinstalled the map to the powercommander and still the same.

What else could cause this issue? Should I just adjust the idle down to normal? Does reshimming have that effect on bikes? Or should I just bring it back to the shop?

bring back to shop .. but there is an idle screw on the right side of your bike, just above the clutch cover. Turn the idle down. This is only on 2nd gen (which yours is, as it's an "S" model), but not 3rd gen.
