Ok, I bought my 07 r6 back in Sept of 07. In April I had my hotbodies undertail kit installed. After getting my bike home, I had let the fan run to let it cool down and when I went to start it the battery had died. I jumped it and took it back to the shop and they said it was fine. Now, in the past two weeks it has died on me twice and twice I had to search for the nearest hill to bump start it (which was rather easy to bump). Is my battery just shot and can I recharge it with a tender?

I would recharge it and it should be fine. There is no point to run the fan after the bike is turned off because there is no coolant running through the bike.

yep mine just did that to me yesterday, did the same thing as you let the fan run just a few mins to cool down, and then nothing. but i just had to wait about 15 mins and she spun enough to start.
havent done that since and it's fine now. Them little fans must really pull alot of juice.

put her in third gear, turn the key to on, position yourself on the side of the bike you feel most comfortable on, grab the clip-ons and pull in the clutch and dont give the bike any throttle, start pushing the bike until you get up to maybe 5-10 mph then jump on the bike (just like youd be sitting on it normally) and dump the clutch. it should fire right up so be ready to pull the clutch in so you dont stall the bike. then have fun reving the piss out of the engine to charge the battery some :)
