I know exactly what's your problem.
You "routed" the ignition wire harness from the wrong (left) side, to the coils. That's why it's firing off sync. The Harness MUST be routed on the right side where your timing chain, Camsprockets are and then first connector go's to Cylinder Nr4 Coil and so on.
Tadaaa! Problem solved.

Well you saved my sanity and I thank you. I was about to change the entire harness and I'm so annoyed with myself for not realizing this. The irony of this is that TWO Yamaha technicians owned this bike before me and neither of them could figure it out! (In fact, one of them would have been the person who routed it incorrectly in the first place) I'm just so glad we (by we, I mean YOU) figured it out. Let me tell you that the scene in my garage yesterday morning involved a LOT of high fives between myself and my son...Some final words;
