I have a 2001 Yamaha R6 I replace the ignition in it and now when the bike is started I put it in gear and it dies I don't know why can anyone help

Ignition would not have anything to do with that, It is likely the kickstand safety switch or possibly the associated relay box. The bike thinks the side stand is down and when you put it in gear it cuts the bike off. Unless you are trying to but the bike in gear with the kickstand down then everything is working normally.
