Ok I have a 99 r6. The other day I was coming down from a wheelie and right away I felt as if the bike was forcing itself just to drive. At first I thought it was just the headers that came loose but that was not the case. Now when I come to a stop and I try to go the bike feels like its going to stall out and that's every time I come to a stop. Please guys/gals any suggestions or any help is widely appreciated, Thanks in advance.

If you wheelie the first gen bikes they are notorious for never running properly again. It was a big problem with them

Your second gear is shot. Your looking at a new/rebuilt transmission costing lots of money. Price you pay for wheelies. First gen R6's had weak second gears and are prone to give out with abuse.
