hey guys, I am currently thinking of buying a power commander which is off a 2003 R6 I own a 2004 model R6 does anyone know if this unit will still be ok for the O4.

As far as I know it will.

Im pretty sure it should be good until they changed the ECU which was I believe the first year that model bike was called the "S" don;t hold me to that though.

03-05 r6 are all the same, so yes you will be fine

they changed the ECU when it switched from R6 to R6s? so a power commander for an 03-05 R6 will not work on my R6s?

I am not positive on that, I heard something about ECU's at the dealership, check the part number for each I could be way off and thinking of something else.
