Reading a little I saw that for 2008 the YCC-I was integrated. Other than that, I don't know of any other changes. However, on a page I saw that the 2008 R6 has less acceleration than the 2006 R6, does anyone know why?

I’m guessing that’s rider error. The 08 had much more mid range horsepower than the 06 due to the variable intake mechanism.
The biggest change to the actual engine was wider rod bearings and new con rods because of some bearing failures experienced on the 06-07 bikes.
